They are shuffled, not sorted. Duplicate letters are always going to happen. Just the same as getting a pair of Kings at poker really. It doesn't make the game any harder. There's an optimum word to be found in every selection, no matter what the letters are. Have a look at some of the rounds played...

Rachel doesn't know the answer is impossible until i tell her during the commercial break, so until that time she keeps on trying to find the answer, hence not always ideal to show a 'one away' solution and fill the white board up, when there is still time to try and solve it exactly.
